This is the sort of silly thing that I enjoy laying out, so here are some mostly inconsequential points I'd make:
- 3DS:
- For Pokemon on 3DS, I feel like Mewtwo and Greninja both ought to be on Prism Tower, since they're available in XY and not in any Unova game. I'd probably do Pikachu/Mewtwo/Greninja on Prism Tower and Jigglypuff/Charizard/Lucario on UPL.
- Duck Hunt on 3DS seems more appropriate on Living Room considering the general dog theme, but the 8-bit styling of Balloon Fight and its grass loosely matching Duck Hunt's source game make it an acceptable alternative.
- Wii U:
- I'd swap Peach and Bowser's respective Mario Circuits on Wii U since the MK8 one has Peach's Castle in the background.
- There's a case to be made for giving Mushroom Kingdom U to Bowser Jr. since his Smash playstyle is more NSMB than Sunshine.
- With 3 DK stages and 2 characters, I'd skip 75m and give Kongo Jungle 64 to Donkey Kong instead since he's obviously more DKC than arcade Donkey Kong.
- I'd shuffle Link to Temple (since he's actually in Zelda II), Sheik to Hyrule Castle 64 (since she's from OoT originally), and move Zelda to Skyloft mostly to have two characters on the new stage.
- Dark Pit stuff works pretty well on the more underground-ish parts of Palutena's Temple, better than I think it does on Skyworld.
- Pilotwings is also a viable Mii stage, but I understand the logic behind doing Battlefield, FD, and one extra.

- Generally, when choosing stages, as long as the universes matched, I generally went more for "tone" of stage (ie color scheme, art style) as opposed to game debut. I was having a difficult time between choosing Charizard and Greninja for Unova, but I think that Charizard's moderately brighter color scheme made him a better choice for Prism Tower, and I didn't want to have four Pokémon on a stage. I suppose that Greninja does make a lot more sense in terms of origin, though, so I do suppose you're right.
- As for Peach and Bowser, I do feel that the stages are largely interchangeable, and Peach's Castle rarely pops up on the new Circuit. I suppose it would be worth changing, although it's not really urgent. You're right about Dark Pit, but I picked these stages with the Omega Forms in mind. In that case, Palutena's Temple and Skyworld have the same appearance, and since Dark Pit is a clone of Pit...

- I'm always interested in input. Looking at the table with fresher eyes makes me agree (or at least willing to compromise) on a few of these.
