- Several third-party series are listed by the console and year their first Nintendo-published installment was released rather than being listed with the miscellaneous third-party series, which starts from Boss Galaga and ends with Risky Boots from the Shantae series.
- SimCity was first published by Maxis for the Amiga and Macintosh in 1989, but it is listed with the SNES series, as the version of SimCity for that console was published by Nintendo in 1991.
- Chee-Chai Alien was first published by Creatures for the Game Boy Color in 2001, but it is listed with the Game Boy Advance series, as Nonono Puzzle Chalien for the Game Boy Advance was published by Nintendo in 2005.
- The Tower was first published by OPeNBooK (now known as Vivarium) for Microsoft Windows and Macintosh System 7 in 1994, but it is listed with the Game Boy Advance series, as The Tower SP for the Game Boy Advance was published by Nintendo in Japan in 2005.
- Glory of Heracles was first published by Data East for the Famicom in 1987, but it is listed with the Nintendo DS series, as Glory of Heracles: Proof of the Soul for the Nintendo DS was published by Nintendo in 2008.

- Baten Kaitos is the only third-party series to not follow this suit. Rather than being listed as the last series to debut on the Nintendo GameCube, it is listed between GiFTPiA (which debuted in 2003) and Chibi-Robo (which debuted in 2005). This is despite the fact that the first game in the series, Baten Kaitos: Eternal Wings and the Lost Ocean, was published by Namco in 2003, while the sequel, Baten Kaitos Origins (which Sagi and Milly appear in), was published by Nintendo in 2006.
- Electroplankton, Nintendogs and Balloon Fight have their own series symbols, but their Spirits lack their respective symbol.
- Despite having more than one game, X, Battle Clash, Hotel Dusk, Pushmo, and Fluidity are not referred to as a series in the Spirit Collection.
- Similarly, the game of origin for Dillon and Russ is listed as Dillon's Dead-Heat Breakers, despite both characters previously appearing in a series of Nintendo 3DS eShop-exclusive titles called "Dillon's Rolling Western".
- The Nintendo DS is represented with the most series, with 22 (23 if Elite Beat Agents is separated). In contrast, the Virtual Boy is represented with the least amount of series, with only one, that being Teleroboxer. (This is not counting the Game Boy Color, whose only represented series, Card Hero, is listed with the Game Boy series)
- The Rhythm Heaven series has the most Spirits of those not represented by a fighter or Assist Trophy, having 9 across its various installments.
- For unknown reasons, Monster's series of origin is referred to as "Famicom Grand Prix II: 3D Hot Rally Series" rather than just "Famicom Grand Prix Series". In addition, the Monster is listed after the Hockey Players, despite the first Famicom Grand Prix game predating Ice Hockey by 3 months.
- Olaf's artwork is based off of the Japanese version of Advance Wars instead of the international version; in the first Advance Wars, he has a Santa Claus hat, but in the second game the hat was changed to the international version, so the artwork originates from Game Boy Wars Advance 2, which is the Japanese version of Advance Wars 2: Black Hole Rising. Despite the artwork being based off of the Japanese version, he does not use his Japanese name, Whip.
- Ayumi Tachibana is listed after the Nintendo Wars Spirits, despite the first Famicom Tantei Club game predating the first Famicom Wars game by 4 months.
- The series of origin for Maruhige Shop Owner and Satoru is referred to as "Trade & Battle: Card Hero Series", despite the "Trade & Battle" subtitle only ever being used for the first installment. Furthermore, both characters use artwork from Kousoku Card Battle: Card Hero, which uses a different subtitle.
- Despite being named "Komurasaki" in her game of origin, her Spirit is referred to as "Girl from Hajimari no Mori".
- Yama's game of origin is referred to as "SimTower SP", despite the official English title of the game being the same as its Japanese title, The Tower SP. Furthermore, the SimTower title has not been used in an installment ever since the first game of The Tower series, SimTower: The Vertical Empire.
- Despite Baxter and Forthington being named "Quick" and "Slow" respectively in British English versions of the Rhythm Heaven series, their American names are still used for their Spirit in PAL versions.
- Coincidentally, Alexandra Roivas's voice actress in Eternal Darkness was Jennifer Hale, who also "voiced" Samus in the Metroid Prime trilogy, albeit only limited to vocal noises.
- Despite being called Number Battle in North America, Hsien's series of origin is still referred to as "Sujin Taisen: Number Battles Series", the European title, in the North American version.
- Chef's placement is between Heracles from Glory of Heracles and Shop Assistant from Style Savvy, both of which had their first Nintendo-published installment released in 2008. However, the first game to feature the Chef, Shaberu! DS Oryōri Navi, was actually released in 2006.
- Noise (whose series debuted on the Wii) is listed between Nikki and Dillon (both of which had their series debut on the Nintendo 3DS) when sorting Spirits by series, despite the fact that all other series that share the same console of origin are listed one after another before the next set of series that share the same console of origin.
- Similarly, the Nintendogs Spirits are listed as the first series that debuted on the Nintendo 3DS, being listed between Elena from Pandora's Tower and Blue Shark from Steel Diver, despite the first game releasing for the Nintendo DS in 2005.
