I don't know if I'm gonna mainspace this, but go ahead and treat this as a draft anyway—I only know so much about video games, so maybe there are some things that I missed.
Basically what this is is a collection of information regarding the references made via the backgrounds for Final Smashes in Ultimate—not every Final Smash has a reference (and I will be excluding those), but some are decidedly noticeable and distinct.

Omnislash Ver. 5 | The cloudy background references the background of the fight between Cloud and Sephiroth in Final Fantasy VII: Advent Children, which took place during a storm. | |
Killer Wail | The lines in the background vibrate like sound waves, referencing the sound-based aspect of the Killer Wail weapon. | |
Ultra Sword | The whole idea of Final Smashes having backgrounds may be taken from this very move, which turns the background a shade of blue with noticeable action lines in Return to Dream Land—however, the background for the Ultra Sword in Ultimate is pink instead. | |
PK Starstorm | A direct reference to the background of the final fight against the Masked Man in Mother 3. | |
A direct reference to the background during usage of the Eight Melodies in EarthBound. | ||
Octopus | The same color as the backgrounds of the Game & Watch systems' screens. | |
End of Day | As Olimar leaves on his ship when night hits in the Pikmin series, the background turns into a twinkling night sky to reference this. | |
Super Pac-Man | The upgrade to Ultimate made this move aesthetically resemble Pac-Man Championship Edition 2, with the background similarly based around such. | |
Grand Star | Fitting with Super Mario Galaxy's setting and motif, the background displays galaxies. | |
Critical Hit | Makes the background look ablaze, fitting in with Roy's fire motif. | |
Super Sonic | Dark voids have appeared as the background of several final bosses in Sonic games, like Solaris (Sonic the Hedgehog (2006)), Alf Layla wa-Layla (Sonic and the Secret Rings), the Dark Queen (Sonic and the Black Knight), the Time Eater (Sonic Generations), and the Phantom King (Sonic Mania). The lightning strikes could also reference Sonic Adventure, as the final boss fight against Perfect Chaos took place during a thunderstorm. | |
Sealing the Keyhole | Reminiscent of the group fight in Kingdom Hearts III Re Mind, where Riku, Mickey, Terra, Ventus, Aqua, Roxas, Axel, and Xion join forces in the night sky to fight numerous Replica Xehanorts. |
