Gastly's definition of what is a projectile that will harm it may not equate with other definitions of what constitutes a projectile (and there are many such definitions which are slightly different from one another). The issue is that without a singular definition, there will be unusual corner cases that disagree between definitions. I think that's what we're running into here with the Gunner attacks in question.
