Fox and Diddy Kong have been traveling east through the jungle since their last encounter with Bowser, which had ended when they both jumped off a cliff, and they have been battling Subspace Army goons and Bowser's Koopa Troop alike. Eventually, they leave the jungle, but Diddy is suddenly shot in the stomach by Bowser's Dark Cannon blast. A swarm of Shadow Bugs, under Bowser's command, then crawls over Diddy's trophy, then forms a Shadow Bug clone of Diddy.
