The Subspace Emissary mode is a side-scrolling adventure in the style of a platformer, inspired by the Mario and Kirby games. However, it retains all basic mechanics of Super Smash Bros., such as a damage meter, stocks and Smash-style attacks.

The mode features a world map where stages are selected; once a stage is selected, the difficulty can be chosen, and the character(s) will enter the stage. The selectable characters will change depending on the plot; a character selection screen has been shown, but it is not clear whether the characters are chosen before selecting a stage or after.

When one enters a stage, during the video, the screen will sometimes freeze and the player will be able to select a character depending on who's on the screen. For example, when Mario, Peach, Zelda and Kirby prepare to battle the subspace invaders back in the stadium, the cinematic will freeze and the player will have to choose between any of these 4 characters with a simple cursor. When the player is not controlling four characters, you get extra lives. Say there is one player and the first person you pick is Mario and your fighting Kirby at the beginning. If you die, Mario will respawn moments later. Lives are shared in co-op mode.

These charectors will not interact all at once, but you will change charectors every time you die. For example, if there was a cutscene showin Mario, Link, Kirby, and Pikachu, and the cutscene froze on a frame showin all four charectors, and a cursor appeared. Then, if you were to first click Mario, then Pikachu, then Link, then Kirby, then you would start out the level playing as Mario. If you died as Mario, then you'd play as Pikachu. If you died as Pikachu, then you'd play as Link. If you died as Link, then you'd play as Kirby. If you died as Kirby, then you would get a Game Over. This is true for any other arrangement of charectors that are picked. After the Subspace Emissary is completed once, any of the charectors can be chosen before a level, not just a fixed amount.

Also, some of the character's stats are changed in side-scrolling stages. The characters jumping height, running speed and falling speed are altered. The difference varies from character to character.
